İf you are faking the HDR using a single image input. in this case only a single video, you are going to get more noise because its multiplying the same noise over and over again. Usually using different (for example 3 inputs) you would have a different grain pattern on each shot wich would look smoother at the end.
my suggestion would be to Denoise the footage at the beginning. and then do the HDR Process.
