If I'm not mistaking, that part of the movie is where Jenny and Forrest have sex and then she gets pregnant. She then leaves Forrest before he runs all over the country. After that, she meets him again with their son, marries him, and then she dies shortly afterwords. I would guess Jenny didn't have the virus (HIV) at the time...otherwise her kid would've have it and Forrest would have contacted it.

She is just in a faze in her life when she have to try her self out. She had a very traumatic childhood and needs to get away from everything. She keeps returning to forrest because she will find peace and comfort in him.
