It was most likely a glitched Rustler flying past, as you know, planes crash quite frequently around San Andreas in random spots. This could be a simple glitch in where it has just disappeared instead of actually crashing.

there are a glitch on Lil probe 'inn,first go use jetpack to the UFO on the lil probe'inn sign,2.go around the UFO,3.you will fall from the UFO without walking.NOTE:im only know this glitch on PS2 because my gta sa in PC only in Los Santos,San Fierro,and Las Venturas was locked.

I've seen the "black dots" myself while playing the PC version around the desert (Never on the PS2 version). I'm pretty sure they're nothing more than a glitch.

As for the existence of UFOs in the game, I don't think so. As far as I know, R* has never directly commented on their existence, but I'd need to see some solid evidence, which I have not.
