You are right, the box squat is a great exercise that gets people working in the right direction towards doing proper Olympic squats. The top portion of the squat is actually the most intensive period for the posterior chain -- the hams, glutes and lower back. A deep squat lessens the tension on the hams and lower back, placing it more on the quads, hips and glutes.
That said, box squats certainly "count," especially considering it's just a damn training session. Westside Barbell lifters train exclusively with box squats, for example.

I used to squat 285 with the "sitting on a bench" technique. I now do full Olympic squats with 165 for 5 reps now that are WAY harder.
