The Protheans were organically and cybernetically transformed into Collectors by the Reapers. So yes, the vision is of the Protheans being turned into Collectors. It has nothing to do with Husks. At all.

That means that the Protheans were aware of what was happening, interestingly enough. Which means that the hologram at the end of the first game were perhaps unaware of what the Reapers were doing.
