The Military Commissions Act of 2006 was a horrible piece of legislation that I think is a violation of the Constitution but it did not deny U.S. citizens Habeas Corpus. Look at the law. It denies "alien" enemy combatants Habeas Corpus. U.S. citizens are not aliens.
