The deal is, when Brawl was in the last stages of production, designers were having a disagreement about whether Toon Zelda would turn into Tetra or Toon Sheik. They eventually decided on Tetra, but they were so close to their deadline that they didn't have time to finish programming her into the game. So they took Captain Olimar, who they'd previously scrapped, and put him in instead.

Another Zelda 'conspiracy' theory for ya that isn't related to the timeline, Tetra is Greek for the number 'four', so some speculate that she is an unmentioned fourth goddess and related to a possible missing piece of the Triforce, hence why the middle is empty.
