A Bad ending, the normal ending, and the true (or best) ending.

There's also 3 variations to the bad ending based off of the choices near the end, but those are just some minor dialogue changes.

Actually, I think that Yukiko is the canon relationship. Nothing against Rise, (and I'm personally a Naoto fan) but the Rise moments in-game seem a little one-sided. Plus most of the canon relationships of the other games have the female being the main healer.
