I think, while Metroid Prime was genderless, Dark Samus is female. Metroid Prime absorbed some of Samus's DNA, so that gave it the gender. Plus, everyone in the game refers to Dark Samus as female.

As in IT is the metriod prime you killed in MP1.

Dark Samus is nothing more then the Metriod Prime rebirth by absorbing Samus's Phazon Suit from MP 1.

It remains the Metriod Prime and was also the cause of Echoes. (being the meteorite)
