The Zombie noise probably came from the hole you filled in there was enough space for a zombie to spawn and when you filled it up it would have became completely dark inside so boom zombie :)

Probably already a response to your question about the saplings/trees. Once you destroy the main trunk of the tree (the blocks that give you wood, dirty thoughts) the leaves seem to start despawning. This is helpful as if the game didnt have this mechanic, we'd be stockpiling wood and there would be leaves floating everywhere. Hope this helps :D
