I always just assumed that it wasn't really a flute at all but an electric guitar with a lot of effects and studio processing to make it seem like a flute. I assumed that the breathy sounds between the notes were actually string noise from the pick attack (similar to what Paul Gilbert talks about in this video: paste this in on youtube after ".com" /watch?v=CpJNUGHxC3M to see). not sure if that kind of processing possible when this was recorded though.
