Perhaps the story doesn't gel and come together perfectly and is a bit confused because the whole story and "case" in the film is absurd and confusing...especially to the CIA agents.
Its almost like the audience is watching this just like the CIA agents are hearing it and all the puzzle pieces don't fit perfectly together but in the end they don't have to.
I agree with you guys, though I think I disliked it more :P I liked No Country, Fargo, Lebowski, and O Brother, and I was so psyched to see this movie ever since the trailer came out (amazing trailer), and I saw it on Saturday and yea, I was very disappointed. The jokes fell right on the floor (imo), the story got pretty annoying, and I also got annoyed with Malkovich's character. He did a good job though, as did everyone else. The acting is great though. I give it a 5/10. They Coens missed it.
I found it funny at times, but it was so unfocused that the jokes were really just random behavioral stuff done by the actors instead of the cool setups that the Coens are usually so good at.
Food for thought:

I may be in the Coen Brother fan minority but I really enjoyed the film.
It was a cross between THE BIG LEBOWSKI and FARGO, granted not a great as those two but just a very good flick.
