I can mainly guess based on what I studied about him but if I'm not mistaken Kiyohiko Azuma based his characters on real people he met at a Kakogawa East High, a school he attended and exaggerated their personalities to unreal extremes and I heard a rumor that he took classes in child psychology. Also, it is not really unusual for men to write anime and manga series involving lead female characters in Japan. Azumanga Daioh isn't even Azuma's first series about girls or young women.

The author of Azumanga Daioh is a man named Kiyohiko Azuma, who was originally known for wrting adult stories. This series along with his other recent works focus on young girls. I must say he has quite a bit of knowledge of the personality and thoughts of young women. This series was supposed to focus a shonen (young male) audience but it ended up drawing the attention of girls along with young men and women. My brother, myself, my little cousins, and friends are living proof of that.
