That is one of the reasons why the 90s X-men cartoon is so beloved. I still have not seen a x-men animated show that the characters grown on you like the 90s one did. and i doubt they will be one because the x-men are not in like it was in a few years ago.
Xmen are my favorite Marvel. I like they are born with their powers. they dont get their powers through radiation (baring a few references in the 'early days'). Its interesting that in the 60s Xmen was the 'other' Marvel title. but in the 70s and on it became the main Marvel flag ship. I agree Magneto does play both sides of the fence, and I kinda like that. I also like that the xmen take on a lot of social issues.
Actually, if you read Claremont's run post Uncanny 200 both Cyclops and Prof X are off the team for like 5 years real time (from like issue 200-280 I think). Claremont wanted Scott to be happily retired but of course Marvel editorial wouldn't let that happen.
alot of Calaremont's desires either got diverted or only told later on. such as Sabertooth being Wolverine's father NEVER got told. with Orign (and espesily the movie) hinting they are half brothers. Claremont wanted it revealed that Mystic and Destiny were lovers but couldnt until well into the 80s or so.
@deadman00 Ironically the first thing he did in X-Men Forever was kill Wolverine which suggests that he didn't even want to keep Wolverine on the book for as long as he did.
I did like how whenever Wolverine had a miniseries or another adventure to go off on he'd leave the book for however long it lasted. Imagine if Marvel tried to do that now.

I was always told that X-Factor was Shooter's idea. The X-Men were hitting it big and he wanted another X-Book. I could be wrong though. Regardless, the powers that be were never going to let Cyclops be retired forever anyway.

@deadman00 God i hate how they treated Northstar and Colossus in Ultimate X-Men, although I loved the whole Nightcrawler story, it mixed things up very well with the other arcs

@deadman00 smallville too, i liked the first four or so seasons and then they didn't evolve...they were almost the same thing year after year except for eight...eight had some surprises in store...but then again, ten years and still going...that's a lot...
@deadman00 there are probably great stories in comics, books, series that do a better job than what Ultimate X-men did, just havn't found them yet, or they havn't been made yet

Giant Size Xmen 1 and on with the Clairmont stuff.
but the early stan lee Jack Kirby early work is classic xmen stuff.. thats my recomendation.
