Yes you have to defeat Orochi in the present. Then in the past so you can prevent his being sealed in the first

place, so you can prevent his inevitable rise to power.

Then you have to face his soul which is on the Ark.

After i defeated Orochi for the first time the Kamiki fastival song really made it feel like a happy ending and i just walked around Kamiki talking to people and looking at the fireworks for a very long time until i finally continued the game. :)
