It's a common phrase in Japan when you start to work with someone. Through this you kind of ask him to have a good working relationship and e.g. not to get mad if you do a mistake while working.

Not saying this phrase would be very impolite and would kind of mean that you are not interested in having a good relationship to your boss and your co-workers.
