You missed a protein capsule near the fountain, if you look at the red trees you find a passage and said capsule. You also missed the Armory Keycard, if you go out the side door of the church immediately after the event with No. 9 and examine the door behind the bomb you get it. It's worth bonus BP at the game end and gives you access the back room in the Armory shelter.
Call it a waste of time, but I dont regret a minute of playing these great games.

I actually realized I missed the card when I was finishing up Dryfield. I ultimately said... 'Eh.' And continued running.
