Those who attacked the earth first, made citadels for their partners. Advisors, are the form of those aliens, and they bring other aliens from other worlds.

Well, besides the mistake of having Combine posters during the invasion, it wouldn't be hard to believe that many Xenian creatures that came to earth via the portal storms were to be caught in the 7 hour war.

Besides the cameo of a Bull Squid, it's possible that Alien Grunts were on earth, heck, in the very beginning of Half life 2, Gordon was supposed to witness a Gargantua get plowed through by a Razor Train.
