Bowser Jr is one of the only main antoganist's I know who isn't the final boss.

Well there is a difference between antagonist and villain. Antagonist is the guy whom the protagonist is fighting for the majority of the game whereas the villain is the evil mastermind behind it all. So while Bowser Jr. is the main antagonist, Bowser is still the main villain since he's the one who manipulated Bowser Jr. to kidnap Peach and cause chaos.
