Definitely scripted.
There's a posted conversation on Beck's website between Beck and Will Ferrell in which they discuss this moment, and yeah, the whole thing was planned.

Poor Beck. I hope this was scripted or planned, if Will Ferrell really would be that rude to interrupt a personal song like this. I think Beck took it rather well though, given the seriousness of the song and all.
