To take it over the seal renders it's power useless so after Indy's father had been saved, when Elsa tried to take it she passed the seal which means whoever drank from the cup will now remain mortal.
The power of the Cup of Christ was broken when it crossed the seal, that also cause the ground to open up and kill whats-her-name and ultimately destroy the temple.
Though some of the power remaining could explain how in the hell Indy was able to survive that nuclear explosion in 1957 by just hiding in a refrigerator.
I love this scene it is enlightening on so many levels.
