I think the crystal is there because after Zelda gave her power away and, um... warped to a different dimension or something, a certain orange-bearded man took the opportunity to take over the now vacant throne and prevent a certain hero from challenging, and possibly defeating him, with a magical-yellowy-barrier-thingy. Or it's just a horrible sketchy plot device.

Hey theory. I think the castle is in the crystal because when zelda gave her power away she also gave here location away and someone special took her.
@master301000 But Zant already knew Zelda's location. He personally invaded the throne room and imprisoned her in the tower. Not that I have any fool-proof theories of my own concerning that topic.
@master301000 Well why did it get in the crystal just then? Maybe Zelda was keep them back or something? Maybe Mickey mouse really over 100 years old? Maybe the sky is green maybe...maybe...*head explodes*, *plays Mario bros died*
