I have a theory as to why The Machine attacked the dolls:

It wanted its beloved scientist back.

Remember the scene where he was showing the government the machine, and how it tried to shove away the men that was pulling the scientist away from it? It's also how it could have struck and turned in the first place, it just wanted to get back with its creator. I may be missing major details, but I think a little bit of that makes some sense.

5.The church represents sanctuary while the lair of the machines looks a lot like hell.

But it turned on in the first place after it [spoiler] drew out 2's soul, and they destroyed it by taking all of the souls back out of the machine, so they were powering it in some way.

actually i dont think it activated it i just think it was in hibernation and i guess the noise and overall panic from everyone else just woke it up, and when they sucked out the souls it also sucked out the fabrication machines life force

It woke up when the talisman was inserted, and the scientist mentioned that the machine doesn't have it's own life force which is why itwas easily corrupted so started making war machines.

Whether the machine needed the other souls to keep running is unlikely seeing as it was doing ok on 2's souljuice.

yea me too i just think that in the short the cat beast used the talisman to kill them just because, and i think it would be odd for them to change the whole meaning and purpose of the talisman for the film
