He cant "leave witnesses." That includes Imperials.

To expand on what Sensei has said...technically, he's not with the "Emperor", and therefore not the Empire. He is Darth Vader's secret apprentice -- Palpatine isn't aware of his existence. He kills Stormtroopers so that no evidence is left.
