I understand the X being able to restore your health, but I don't get how they restore your weapons.. and the abilities thing is a little iffy for me too, but I somewhat understand how that can work out.

Well Zero Mission was catered especially for sequence braking so its natural there would be a game which would "try" to prevent sequence breakinng

Because of her new look, she basically lost the last thing that connected her the Chozo. Unless she finds a way to fix her suit or get a new one like in ZM.
