I believe the actress left because she wanted to try something new, like a new show.
The character left because of a crises of conscience, she "couldn't do it anymore" and wanted to try some new work, the FBI was too much.

This is like the sadest and best numb3rs finale megan was my favorite character and charlie losing his clearence it's... crazy, but i still loved it.
