It was originally an ironic term put into use after the war of the roses because civil war is even less "civil" than normal war.

Back then you would agree where to fight, when to fight, you would even have leaders talk before the battle, that was civil.

Civil wars where emotional and divided people, they where not organised and fighting and small skirmishes broke out without coordination, which was considered barbaric.

One of the flaws of The Matrix is that the producers seemed unaware of the existance of wireless technology, meaning there's no need to have anyone hooked up to anything. It could be beamed at people, broadcasted to the entire world.

the machines first created a single city that was probably fairly small or a few miles in diameter, humanities first actions were a constant bombardment of that city (and a H bomb would eliminate it with only 2-3 bombs). for the movie to say that the heat and radiation had no effect on the machines (yes radiation can fry hardware) is completely stupid and false, so even if EMP had no affect, the heat and massive release of energy would destroy the machines.
