just look at the dots in the middle of the frets, it's the second dot and that means his first finger is on the 5th fret.

index can mute 1st and 2nd string then individual strings with the rest of your digits

How do you seemingly mute the strings on the individual notes. Aren't you still strumming all of them? It looks like you are...

When I play the individual notes I only hit one string at a time. You will be able to do the same thing once you get used to mixing chords and scales.
It's a really good thing to work on that will improve your playing, and yes, it is hard at first but just keep at it.
