He went to the Farplane to join his Father. He was just a dream in the end. But at the end of FFX-2, (if you do the right things) You can see him again and he stays with Yuna.

@XxXxG4meFr34KxXxX Well, yes and no. You see. He was a part of a fake Zanarkand that is made up by the fayths. But Sin (Jecht) travels to that dream and brings his son to Spira. But after the defeat of Sin, the fayths wanted to stop sleeping but if they did then Tidus would ceast to exist and become pyreflies. So in short, He was just a dream that became real, he was never alive.
