I was watching an interview with one of the developers for this game and he says that building up faction points (siding with The Brotherhood or the Xmen) Doesn't affect what you become in the end. All it does is provide more costumes and mutant powers, also what mutants you can run into. So you can take as many missions for The Brotherhood or Xmen as you like and it does not affect the choice you can make in the end whether to join The Brotherhood or Xmen.
