These are just a few ideas to get you started, some of them will sound dissonant but should still work. Some of these ideas are more jazz approaches but are still fully applicable in funk. Especially if you are looking to sound like john scofield or someone like that...
-E Mixolydian can work well most of what the bass is hitting is the root fift and 7th and the comping is sparse chord extensions so it works despite the major third and it is the same deal with the lydian dominant with the tri tone for flavor
-E Superlocrian (use this sparingly if you want some dissonance and make sure to plot out chord tones to resolve it to)
-E whole tone (Make sure you land back on a chord tone again)
@pacmanhippie E dorian works great. You can also play around with the minor and major E pentatonic. And why not add some chromatic notes to jazz things up a little.

-E Major Blues and Pentatonic (really good when combined with mixo and lyd dom and son on)
-E# Diminished Scale or Arpegio because you are just hitting the extensions of an E 7 with a flat nine on top.....
-B minor pentatonic (Shifting the pentatonic mode or you can think of it as harmonizing the dominant as well...)
-C# -7B5 arpegio can work too

Ok to make things clear because people are are having issues understanding how to play on this you can do the following:
-E Dorian (Which is D Major, just make sure you hit the chord tones from an Em chord while using it though all the notes work great)
-E Jazz Melodic ( Sounds a little bit out there with the raised seventh when compared to e dorian, can be cool if executed correctly)
