Top wo Nerae and FLCL were both made by GAINAX, as was Neon Genesis Evangelion. So here's me hoping that after the Rebuild of Evangelion project they might take up another FLCL-related one.

Other than the eyebrows, however, all these other facts are from a website devoted to figuring out FLCL's symbolism. The explanation involving the guns and Atomsk made absolutely perfect sense. And I mean, the pieces to this interpretation fit together so well it's almost impossible it wasn't intended.

Actually, his eyebrows were just really thick, and his character was based on South Park. This is because he is a foreigner.
Atomsk represented the wonders(and evils) that technology brings us, and how it can change us and the way others perceive us.
The water gun vs big gun was just comedic value, you're looking too hard I'm afraid.
Now, if you really want something deep, go and watch Panty and Stocking, or KareKano:His and Her Circumstances.
