My first copy of Chrono Cross got faulty after the 16th play through. It froze during two cut scenes on both discs. The first time at Viper Manor,and the Serge Reborn scene. For my 2nd copy, I bought disk protectors.

I think the biggest mindfuck was that the dragons had been devoured by Lavos... So the whole time they were contradicting themselves with their anti-human, environmentalist agenda when they were in fact a part of a monster that wanted to destroy the planet as well.

In a nutshell, the Dragons were a biological version of Fate used by the Dragonites (reptites). Fate beat it and split it up into the 6 weaker forms to negate its powers; the dragons retaliated by creating a 7th dragon, which used Serge to throw a monkey-wrench in Fate's plans

Back in Chrono Trigger, there is an alternate dimension in which the Reptites take over Earth and eventually evolve into the Dragonians. The Dragonians had a leading diety called the dragon god.  During the time crush, the Dragonians were pulled from their dimension to the 'void beyond time' where time lavos consumed and controlled the dragon god, then they were moved to the time Chronopolis was sucked back into.

The two institutions warred, Chronopolis won and split up the dragon god diety into six, and surviving Dragonians joined the city of El Nido.

I remember when I first played this game, I got a faulty disc so it froze every time when the green Dragon gets ready to bite. I like that not all the dragon gods look like western dragon, and that the creators were a bit creative in making them.
