Zelos has a two way ending. One - Zelos actually pretended to be a traitor and tricks the bad guys. Two - Zelos is dead serious about betraying you and fights you and dies.

Canon wise - Zelos pretended being a traitor.

No you have only Kratos if you choose him in Flanoir, and Zelos stays alive if you pick anyone else.

You know, seven out of the eight possibilities have them both surviving... since Colette starts with the highest affection by default and you only end up with Zelos dying if you chose to go out with Kratos (which usually means you need to refuse everyone else), you're far more likely to get that version without trying.
