Killing Tobi means he's not unable to die. The manga CLEARLY shows that Itachi was in the dominant position, only after his death did Tobi move forward with his plans and meet with Sasuke.

You have to remember that Tobi was manipulating Nagato because of his idealogies as he did the same thing with Kisame. However Itachi didn't really do anything other than restrict Tobi from attacking/destryoing Konoha.

He said that the reason Itachi truly left konoha back then at that moment was cuz the mangekyo sharingan puts a lot of stress on the caster. He could have put a genjutsu on Gai-Sensei but he was exhausted from using Tsukiomi on Kakashi. In truth, he needs merely to point at his target in some way to cast a genjutsu. He is 'that' awesome!
