Though they do clone it is mentioned in both games and books that the empire (after putting down a rebellion made of clones) began to change the clones and only used them for cannon fodder. (get it? canon fodder) They began imperial academy to recruit pilots and technicians from civilian populaces. Mostly humanoids though.

The clones armor, if you hold a picture of a episode 3 clone and and storm trooper, you'll see that their armors technically the same, except for the thing on top and the eye slit in the middle. When Chancellor Palpatine issued order 66 or 63 to commander Cody, THATS when they turned into storm troopers, and thats when Corucant when corrupt, and if you look closely, on episode 2, the geonosians made the death star, then, thier leader gave it to Count Dooku. the count gave it to Palpatine later.

The clone troops aren't even the same. The first wave like seen in episode II came from Kamino. Troops arround episode III. Came from Kamino and a moon called Centax II. A brand new secret Clone Facility build to free Corucent, for Order 66 and for the new Empire "ocupation troops". The Centax are different than Kamino clones because they didn't use the Jango Fett Templat.

Yes they got new armor - but as said in Karen Traviss Republic Commando 501st, Order 66 and True Colours. Emperor Palpatine issued a 'second' clone army 'produced' by Centax and Coruscant facilities other than the Kamino and the first line of Jango Templates. That secret army was needed for 'the liberation" of Coruscant - and not much later for the Order 66.

The Republic army is the Imperial army, the clones later upgrade armour, weapons, ships and become stormtroopers (and get replaced by new recruits as time progresses). Just a simple name change and a matter of time, and its the Republic army that wipe out the jedi and facilitate the transformation into the Empire.
