Break Man was Proto Man/Blues ails he choose to use in order to hide his identity not from Mega/Rock Man, but from Dr. Light actually. After the events of MM3 Proto Man/Blues understands well that Dr. Wily has only evil intentions in the future, and chooses then to reveal his true identity to both Light/Right and Mega/Rock.

I think Breakman was either a inferior clone of Protoman created to frame him, hence why he resembles a sniper joe.
OR Protoman in Disguise to either 'test' megaman or possibly act to his own accord, or wily had him under his control somehow.
