The salesman DID tl you its a "manual transmission" right? Computer controls 2 clutches, one on either side of the flywheel (dry clutches) and there are 2 input shafts, one solid and one hollow... one drives even gears the other drives odd gears. There are mechanically moving shift forks that are controlled by stepper motors. These are absolutely normal noises. However, please visit your local Ford Dealer as there ARE software updates per a Technical Service Bulletin.

What causes it? Mine only has 1700 miles on it and sounds the same.
