I know you've probably figured this out, but in case you haven't and for others who haven't, a quest tracker thing that is slightly smaller than most and over a black rectangle is a quest objective through a door. So, if you are in the plains outside Whiterun and have to go inside Whiterun for a quest, it will be like that. So don't waste time looking for something outside that you need to go inside for.
