I don't think they're making fun of God at all. I think Kripke and the writers are trying their best to be original, and keep our attention, to not bore us. So the way they're writing God and Lucifer and stuff, I think they're trying to keep it unique and different, while still reminding us they're the most powerful beings ever. The way they keep saying God is missing, not caring what happens, and taking a vacation or whatever, I think they're simply referring to John Winchester.
