Just ta explain some parts of MGS. Of what i feel that i know. Erm... to start with The Boss did not invent it on her own, she developed CQC with Big boss. As i got this from the quote when The Boss was talking to Volgin, "He and I Devloped it together" so it was not by herself. And from what i've seen from the videos on here, the reason snake ages, like some probably already said, he ages because he was made like that. To keep other states etc from getting the ultimate soldier.

Big Boss did not invent CQC, The Boss, Big Boss's Master and Mentor invented CQC. She was the Master, until he defeated her, and he became the master of CQC..And Technically, Big Boss wouldn't be considered Snake's Father, as Snake is Pretty much a Clone of Big Boss...so they'ld be closer to Twins than actual Father and Son. So Solidus, Liquid, Solid, and Big Boss are like Quadruplets, though Eva carried them, they were still created Via a cloning process.

Those flashbacks come up by themselves. If you press X during the cutscenes, it flashes back to past MGS1/2/3 events that are related in some way (like if Snake was talking to Meryl for the first time in MGS4, it'd flash back to when they first met in MGS1)

All right I'm a noob to this storyline. So, Snake in MGS3 was cloned which formed liguid and solid snake. The cloning effects caused them both to age rapidly. Am I right?

basically yes, there was also Solidus, Solid got th recessive Genes, Liquid got the dominant Genes and Solidus got the balance, since the cloning isn't perfect Snake and Solidus both aged faster than normal, I would explain the Liquid situation but you seriously wanna find that out yourself, also the Gene stuff is science fiction, thats not how genetics work

It wasn't the cloning that ages him, it's some type of virus they put in him when he was born so that he wouldn't live past his usable age (after all, Snake was born to be a soldier)
