The best way to herd animals into a pen is to make a 1 tall pen from fences and put a block next to the fence to make a one way entrance :)

I FEEL YOUR PAIN with the animal collecting Muse, I was laughing so hard because I've had the SAME things happen to me while I was trying to collect animals.....it's unbelievably frustrating. Before in Alpha(I joined in 1.1_02) skeletons could shoot through doors if they were placed from inside and creepers could also blow up. And if placed from the outside you could hit through them. This was fixed somewhere during Beta, and people probably are still paranoid about that and never found out it doesn't matter anymore. Either that or they just don't like the way it looks.

0:58 skeletons USED to be able to shoot through the doors, a while ago, if they were backwards. if you had them the right way you could aslo shoot through your own doors and hit them while they were closed.

McMuse, about the doors it's not just a matter of aesthetics: I don't know if this still happens in 1.0 but in old beta versions of the game was important to place the door from the outside because, if you're running to get in the house and you have to PULL the door to open it instead of pushing it, you could get stuck; and if there are monsters chasing you... ;-)

You can put a staircase all along the external side of your farm's wall, so animals in the external side can enter, but not exit. Another method is to do a 2 blocks-deep quarry, with a ladder.

Fences are esthetical, but everytime you enter or exit from the fence's gate, it's a pain...

welcome to the  wonderful world of animal farming. Since you're taking your time with this project, it may be a safer plan to simply capture two of the desired animal, and then breed them until you're satisfied as far as numbers go. Animals tend to gravitate to open doors/ exits from whatever pen you have them enclosed in, so "airlocking" or dealing with smaller numbers to begin with simplifies things greatly.

The MinecraftMuse please find a way to implement lily pads in your farm making. Since lily pads can be placed over water streams, perhaps you can find a way to harvest crops more efficiently. They're found in swamp biomes btw
