a previous stolen aurora (i.e. mother brain) must have outsmarted samus yet again and kept some metroids so as to steal another aurora in the event of her death, or to be a general nuisance in the galaxy.
It's awesome how well the Prime series seems to fit as a prequel to Metroid II. The Federation later issues the extermination of all Metroids to prevent a similar future attack (RoS), and the Pirates gained a new "Mother Brain" for their Zebes base (SM). All that's left is to explain Ridley's reincarnations and the destruction of Phazon. Looking forward to it!

And even then they aren't extinct as can be seen in Metroid Fusion, the Galactic Federation having started to clone them itself.
