well sonic and knuckles and sonic 3 were supposed to be the same game...but due to time constraints they had to separate them!...at least that was what I heard.
Sonic 3 uses a completely original engine, as neither the Sonic 1 or Sonic 2 engine could support reverse the gravity for Sonic. So to use the stuff they wanted to incorporate, they made a new game engine.
I must say though, sometimes they use completely new sprites. Sonic and Knuckles was a split version of Sonic 3. The surfboarding may have once been part of the intro, however, flying battery was originally going to be in between CNZ and ICZ. You shoot up in to the flying battery, and at the end, of FBZ, when Sonic kicks the door down, he uses it as a snowboard.

sonic 2 sprites were a fill-in for the missing S3 ones and it was one of the developers that said that.
