Yeah it runs pretty well. Technically, Wine is not an emulator, which you can read about on Wikipedia under "Wine software" - without the speech marks. The sound will probably keep working if you never leave Nestopia when playing your NES game (ROM file). The only slight glitch I've found is the sound may be a little different from that in the actual game, but not much. :)
@verycrazyghoul There is no actual CPU emulation involved. Visit the Wine website (link in description), click "About" then click "Common Myths about Wine" - it will explain it there. Basically, when a program makes a Windows API call, Wine uses its own version of it. A real emulator uses a "virtual machine" and uses the CPU intensively to emulate each processor instruction - yes I'm reading from that same page. Nestopia itself is an actual emulator, but the "Windows" part of it uses Wine.

Dear Mr. TurboLAD,
NES emulation on Linux is much more advanced than NEStopia. You could try FCEUltra with a GUI, i'm sure it's available in Ubuntu repos.
No need to use wine in this (NES emulation) case.

@Turbolad995 Wine is emulator, because it emulates C: folder, just check this out, it got Windows folder and Program Files and even Users folder.

@Turbolad995 well, it doesn't emulate the whole Windows, but it emulates some parts of Windows to run some Windows applications.
It's not just "compatibility layer".
