Kira loves both Lacus and Fllay, and he doesn't really choose either one of them. The villain kills Fllay right in front of Kira (which sucked) and Kira ends up with Lacus. Who he would have chosen if Fllay had lived is really just a matter of opinion (and quite the debate topic among fans).
