The Xenosaga series have the greatest villains ever. Albedo, Virgil, Kevin, Voyager, Margulis, Pellegri, Sergius, T-Elos, Yuriev, Sellers, Wilhelm... Damn so many bad guys and yet they all have a deep backstory and their own motivations and objectives. They're not just evil to be evil like most RPGs. Xenosaga have awesome storytelling.
