Neither of them came first. There is no order in which you fight them. You can hack the game and fight Red first and fight Lance last, or vice versa (although you don't need to hack to fight Lance first.)

The fight with Lance made this song a lot more famous because it signifies the end of your Pokemon League journey, but not necessarily the end of your Pokemon Journey. Red is just a Bonus Boss meant for players to do something after beating the Johto League, which by that point he's pathetically easy because you already know what Pokemon he's going to use if you recognize his field sprite.
