@ThorirEy In Half Life 1, there was a creature called the "Nihilanth" who was the "Lesser of Xen's two" and who controlled the vortigaunts. In Half Life 1, you destroy him, granting the Vortigaunts their freedom.

The higher master controls the combine, and we don't know what his name is. But I'm only explaining why the voritigaunts are on our side now.

@ccseries The Combine are ruled by the blobs you see at the end of the HL2 Episodes (Not 100% sure where exactly in them, but I know at the end of EP2 there's one). Now the question is, what controls them? Another Nihilanth type being? G-Man? Dr. Kliener?

We may never know.
