Hi - I've recently started adjusting the parallax in my 3D videos using "StereoMovie Maker" (SMM for short - less typing!). I take the Fuji AVI and open it. Then view it in red/cyan with glasses...and use the controls in SMM to adjust the parallax. Then I save it as "3D AVI file"...and use that file as input to Magix Movie Edit Pro MX Plus. The result looks better (in red/ cyan mode, anyway) on YouTube as the parallax is correct. Make sense?
